Not Apple's best implementation... - Kevin Browne

Keeping your applications in your Applications Folder is hardly a 'nonstandard place'. Few users want their applications mired in a hierarchy of folders. Most want quick, direct access within the Applications folder.

How do I want the updater to find it? The same way 99.9% of the other updaters (including the majority of Apple's apps) do it. By identifying the application, determining the version, and proceeding to update it. Setting the updater to look for a specific path is regressing to the 1990s.
