I used Synergy for a number of years and switched to another application I liked better (Cover Stream). I am having similar problems with iTunes and that application, so I would suggest that the problem may occur when anything that hooks into iTunes is active in the background. Several times I've had to hold the power button to shut down my computer, because each time iTunes was quit, it started again.
