rpembroke, I'm not exactly sure what you're describing. AutoStacks is an application, and like any other app, it can be placed anywhere on your system (I'd suggest placing it in your ~/Applications folder) and then added to the Dock (or not; the choice is yours). Once launched, it will create an AutoStacks directory to hold the newly created stack folders in your personal home directory, but this has nothing to do with downloading, etc.

I'm not sure what you mean by "AutoStacks is inert" or by files downloading "into" AutoStacks. Are you referring to the Downloads stack itself (which is a default leopard stack)?

Trying to help sort things out, but I honestly have no idea what you're actually experiencing. Still, my only suggestion is to regroup and try again:

1. Drag your existing "AutoStacks" app off the dock to delete it from the dock.
2. Download the latest version.
3. Unzip it.
4. Drag the resulting AutoStacks.app into your Applications folder
5. From there, drag the app onto your dock
6. Now try creating Stacks by dragging files onto the Dock icon
