Ok, this is indeed related to checking Write Sync-Safe ID3v2.4.
I re-did the test with 3.0.1 and this Write Sync-Safe ID3v2.4 options unchecked and no files seem to loose tags now. Setting the Write Sync-Safe on seems to "break" tags.
BTW, the 3.0.1 media_rage file is STILL i386 only:
