I had the same problem for a while. Then I reran the uninstaller, and that time it deleted ALL files from everywhere. I noticed before that there was ~/Library/Internet Plug-Ins/flashplayer.xpt left over after previous uninstaller, for some reason. Restarting and installing 9.0.28 afterwards worked right away (new files were put in /Library/Internet Plug-Ins/), Safari showed flash just fine. I did the preference repairing, they were fixed, and Safari and other browsers continued to work.
