If you download the update, and replace your older version with it, all your bookmarks etc. are still there for you. They are stored in another place., and are accessed by the new version.

Getting a newer version by using the "Check for updates..." feature accomplishes the same thing as just downloading a new copy of the application. Functionally, there is no difference. As far as your themes, extensions, etc. associating with the updated version, that isn't a problem. However, you might find that some of your favorite add-ons have not yet been updated for compatibility with 2.0. Once you start 2.0, be sure to use the Tools menu to check for updates to your add-ons.
