Well, last week I had my first problem with SOHO... After a restart, SOHO was unable to connect to its database. I was completely locked out of my notes and had a very important call to make. Fortunately, the SOHO Forums had a solution that involved reinstalling the software and swapping out database folders. Terrible.
I immediately went looking for a replacement software. I've found something called Keep It Together which will organize my files/notes/PDFs/webArchives (Hierarchical folders don't seem to be supported.. yet?) and get this: Files are stored in a user configurable location (defaulting to your user library) and *not* locked up in a database. Bingo!
So long, SOHO, I have to take back my previous recommendation for you.
