If you have setup winonmac you have partitioned your drive. Boot camp needs your drive to have only one partition. Convert it back to a single partition (boot from your install disk and fire off disk utility), unlock the partition, erase the partition (important). You will need to reinstall OS X and all your apps, however, The firmware update will now work.

By the way boot camp works much better than winonmac.

Apple's solution is more thorough than winonmac (obviously), and their firmware update may not recognise what state your firmware is in. Reinstalling OS components has nothing to do with the firmware. You may need to run the firmware restore CD (apple.com/support/downloads) first, before installing Apple's firmware update.
