No entirely QuickTime-based converter is going to be able to handle muxed video, at least not until Apple adds such support to QuickTime. You might try MPEG Streamclip - it works great, perhaps better than anything else, but only if you get the settings right and it isn't terribly easy to use. Not horrid, but it's not as straight forward as tools like this one.
