I have folders within folders and have experienced no such problems. And if you want to force a bookmark (or several within a folder) to the top if the list, just enter a space in front of the bookmark's name.

Please look at the screenshots of the preferences and read SafariSorter's extensive documentation.

Most people want it to "just sort", but SafariSorter is quite customizable to satisfy the needs of the professional bookmarks collector. As explained in the documentation, you can easily mark subfolders which you don't want sorted, or keep certain bookmarks up at the top.

If after reviewing this documentation you can suggest any easier ways to customize the sorting process, please go to the developer page and send me an email. Users' suggestions have driven development of SafariSorter since version 1.0!
