I had the same issues, but its not that bad. The problem is that the Sticky Brain installer changes permissions on some Library directories that it shouldn't. Little Snitch isn't really disabled. Just repair permissions, which is a step everyone should do after running an installer anyway, or re-install Little Snich and all is well again. I believe the that the permissions on the Library/Startup Items directory get changed when installing the Open Base startup script, and that causes some system items (Little Snitch and all the Intego security stuff) to issue warnings, but they are still functioning.
