A better way of stopping the program would be to use the process viewer. ALL running programs show up there, regardless of whether they are in the dock or not. A quick command will quit anything you want (including the commands that run the OS).

A great way to get quick access to the process veiwer is to download and install the system preference pane "Spy." It puts a little icon in your menu bar that shows your processor's activity, and if you click on it gives you speedy access to the process viewer.
