I tried what was written here in a number of different ways. Nothing stops my start up chime ringing loudly and clearly. You still need to fix the bug. This was one of my key reasons for using Mac Pilot!! Please look into this some more.

Partial Solution for Muting Startup Chime - bbadon
I finally got Mac Pilot to mute the Startup Chime on my Mac Mini running Leopard (10.5.1), however, in a somewhat limited manner. After I reset the SMC the Mac Pilot "Mute Startup Chime" command worked. But, if you plug in headphones the Startup Chime still sounds through the internal speakers; if you unplug the headphones, the Startup Chime is muted. Strange behavior. It worked for me, I cannot guarantee it will work for you, but it is worth a try.
