The trouble with version 9.0.0.2 and 9.0.0.3 appears to be related to the cookies that Version Tracker places on the browser.

I have found that if I clear the VT related cookies from my copy of Netscape 9, it will load the first VT page I browse to. However, any subsequent pages will give me an error 404 or 500. (The Version Tracker website will place cookies in your browser as that first page is loading.)

To me, this suggests that those two versions of Netscape 9 deal with cookies differently to earlier versions, in a way that breaks compatibility with Version Tracker's cookies.

I'm not 100% sure where the problem lies with this, but I have tested Firefox 2.0.0.9, and it is working without problems.

As Netscape 9 is based on the same code as Firefox 2, the problem appears to be with Netscape 9 and not Version Tracker.
