Manually downloaded the Combo update and installed it on my Mac Pro on top of 10.4.8. When the install was complete, I selected reboot. The grey screen and spinning wheel appeared for about 90 seconds and then it rebooted on it's own. Logged in using AD auth and signed into version tracker with out any problems.

I didn't notice any warnings from Apple that my system may need to reboot a second time on it's own.

Mac Pro - double reboot - st3phen

Your Mac is rebooting twice because you are using the Combo Updater, which contains updates from previous versions of OS X 10.4, one of which included this "double reboot." This is not specific to 10.4.9.
