A short time ago I told the developers about a problem Syncing when there are a lot of sub-folders. They said it would be fixed in the next release, and sure enough it works great again. I have been using SOHO Notes for some time now and it is a vital part of my work tools.
Every-time a new product comes out, such as Yojimbo, I give it a try. But so far this is the best organizer of "Notes" I have found. Yojimbo is not a bad product at all, in fact I have recommended it to several of my clients. But it will never have sub-folder support. This is a choice of the developer, and I completely understand why they have done so. But I need sub-folders and SOHO Notes does this efficiently and nicely.
Features like .Mac syncing and Backup are vital to a program like this. I trust it with too much valuable information for it not to have these features. The best part about them is I can set it and forget it. I know that my information will be synced across multiple computers and if something goes wrong, I am covered.
