First of all, this program does nothing worth its price. I can and have been doing the same thing by simply renaming my Domain files in ~/Library/Application Support/iWeb.
I had a few sites I was managing this way, and made the mistake of trying this program. It didn't do much of anything, so I decided to uninstall it. It proceeded to delete all my sites except the default one! Fortunately, I had a backup.

As a member of the development team I'm sorry backing your data out of Multisite for iWeb didn't go as expected. There is a feature to make it easy to stop using the utility. However, since we don't expect most people to hassle with renaming multiple files we didn't export all the sites to the application support folder.
Let me assure you your data was not deleted. The welcome screen before you confirm that Multisite can manage your data indicated it would keep the site data in your documents folder in the package named "Multisite for iWeb Data.mfi". If you right click on this package you can always retrieve your site data.
