Installing Yojimbo on your mac will permanently alter your sync settings. I installed Yojimbo to try it out and decided I didn't need it. After deleting the files I found that my .mac sync settings had a mysterious "com.barebones.yojimbo.yojimbodata" entry. I wrote to Bare Bones Software and this is what I got in reply:

"The persistence of that entry in the .Mac sync panel results from a known issue with the current version of Mac OS X; please see the following article for details:"

Followed by the faq entry:

When Yojimbo is run for the first time, it lets the system know that it supports .Mac synchronization. Unfortunately, when any application that has done so is subsequently deleted, the system doesn't know to remove the application's registration from the .Mac Sync preferences UI. At this writing, there is no way to remove the item manually.

"We have reported this problem to Apple. In the meantime, no damage has been done to your system, and while there's no way to remove the "stale" item, its presence in the .Mac Sync preferences won't interfere with .Mac synchronization of other data, nor will it cause any other problems with your system, so it can be safely ignored."

Problem is, if they knew this would happen why didn't they post it in big red letters on their website? If I had known this I would never have installed Yojimbo on my mac - period. Now, according to them, this is a "cosmetic issue". But this doesn't cover for their neglect. I've used BBEdit for years and have respected this company's work. It's a big dissapointment.

So I've posted this here for them - INSTALLING YOJIMBO WILL PERMANENTLY ALTER YOUR SYNC SETTINGS. Now its the user's decision to install it or not.

Warning. Yojimbo "Known Issue" - Citizen B

I have been facing the same issue and would like to emphazise that, coming from a supposed professional Software company, this is absolutely unacceptable !!!
I tested this application for a trial and, at the end of my test session, I really had no good feeling because it does not appear as a smart application nor well designed. In addition the pseudo sales argument used by the company mentionning that Yojimbo supports the handling of serial numbers and passwords is really a derision. They sneer at us since, there are many many other easy (and secured) ways to handle that.
Personnaly I use the Apple app Keychain which is designed to support specific users keychains (secured notes for serial numbers or secured internet entries for internet accounts and passwords). Many other "Organizer" free or shareware, such as Journler or Devonthink, make it also possible (with a bit of imagination). I just would like to conclude that I tested and use, for a while, these two apps which are absolutely reliable and very, very innovative compared to their competitors.
I do not have any kind of agreement with these software providers but I encourage you to discover these two very attractive (for different reasons) apps. Definitely, I do not recommend at all to adopt Yojimbo which does not behave as a safe app.

I absolutely agree that this is bad behavior on the part of Yojimbo, and if I hadn't kept the app I would be annoyed as hell at having its continued presence in my .Mac syncing options. But you shouldn't say that Yojimbo will "PERMANENTLY ALTER YOUR SYNC SETTINGS." It doesn't alter any settings at all, and doesn't have any effect on what gets synced and how it gets synced. You're just stuck with a pointless option for syncing an app you no longer have.

I don't think this situation is totally true. I installed Entourage's sync conduit and it appeared in my .Mac sync preferences. but when I changed the preference in Entourage, the .Mac sync preferences item disappeared. Likewise, the Transmit sync item. I had to manually remove it (I actually forget exactly how I did it, but a simply Spotlight search found the item that needed deleting). The same was true for SOHO Notes; when I "unregistered" its .Mac sync capabilties its item also disappeared from Preferences.

So either BB is doing something totally different from these three companies or they're just a tad sloppy.

(Honestly though, guys, it's not that big a deal! It really is only cosmetic and how often do you find yourself hanging around in that panel of the system's Preferences?)

Remove Entourage Notes conduit from .mac sync panel - Xot

I was able to remove the Entourage Notes sync conduit from my .Mac sync preferences panel by following the instructions at http://www.macosxhints.com/article.php?story=20070205125711148&query=tab

They are a bit lengthy, but they worked! I did this on a MacBook Pro running Mac OSX 10.4.

Warning. Yojimbo "Known Issue" - larrymcj1

BareBones software can say what they want...but this is THEIR problem, not that of the OS. I've installed several applications that automatically put a Sync entry in .Mac (MobileMe) and doing a complete uninstall with something like AppZapper has always removed the Sync entries. The other one I've found to be just as reticent is Mark/Space Notebook...it will also not go away.

That said, there truly is nothing you can do about this as Apple provides no support (they say it's the software vendor's issue when I called) and the software vendors won't take responsibility for their actions, so we're all stuck with pieces of garbage in our Sync settings. I don't care if it "doesn't hurt anything" I want it out of there and will most likely resort to a complete rebuild of the OS if I can't figure it out. Time Machine is no help here, BTW.
