I believe you need to issue commands of the sort

sudo chflags uchg /Library/InputManagers /Users/*/Library/InputManagers
sudo chflags schg /Library/InputManagers /Users/*/Library/InputManagers

after that,

touch ~/Library/InputManagers/foobar
touch: /Users/wgscott/Library/InputManagers/foobar: Operation not permitted

man chflags for more info

Here is a shell script that will do all of this for each user on your machine as well as the root /Library subdirectory
