If the logic board has been replaced by anyone other than Apple, it will no longer have a serial number recognizable by software. You'll have to enter it manually from the sticker.

Actually, it's the other way around--if the logic board has been replaced by Apple, it often won't have a serial number--since Apple, like any non-Apple repair company, often installs used/repaired logic boards they've removed from Macs that users have sent them for repair, Apple wipes the logic board's internal serial number so nobody for whom they do a repair will wind up with a serial number that somebody else once had. They may just replace the chip that contains the serial number, instead of using a piece of software or hardware to wipe it--don't know. Non-Apple repair companies don't usually have the ability to wipe the serial number from whatever chip the serial number is located in, or to replace the chip, so logic boards installed by non-Apple repair companies usually have their original internal serial number.

Also, the logic boards in Macs sold as refurbs often won't contain an internal serial number. The serial number sticker on the outside of refurbed Macs will usually start with an "R".
