johnak7, control-click (or right-click) on any widget running in Amnesty and select "Configure..."

From here, you can set the window level (floating, standard or desktop), opacity and other features.

We try to make this clear in the Quick Reference, but some people miss it. We'll see what we can do about making it more obvious.
