The 3.0.1 update has still not fixed the following behavior: open an InDesign document with inactive fonts, and FontAgent will inform you that it is loading them. Then you still have to deal with the dialog from InDesign that "XX fonts could not be found" even though they were just activated. After dismissing the dialog, the fonts draw correctly, indicating that they were, in fact, activated properly by FontAgent. FontAgent SHOULD activate them in such a way that InDesign never gets to present this dialog.
