If you've moved your Apple apps (Mail, Internet Connect, Safari etc.) to another folder, in my case one called "Internet" as I can't stand having a zillion apps in one folder, then they won't be updated. Instead remnants are left in the Applications folder. Very sad. :-(

Of note, I used the Combo updater, maybe this made a difference. Also of note, for the person that said they had Little Snitch trouble, my copy (v1.1.1) is still working fine after the update...

Everything else seems to be OK.

If you really hate zillions of apps in the same folder, then leave the apps where they are, create a folder someplace with subfolders files with aliases to apps. That way you get things organized and get things updated. That is how a unix (Mac OS X) admin would do it because of the limitations of the update installer.

Your complaint is how the installer works. It would be nice if you could move things wherever and have the installer find and update them, but you cannot. So accept it, like you accept gravity. If you choose to move systems things around, then you also choose to have your apps not updated. You have to cooperate with the installer.

Now for the good news. It somewhat well known that Apple is working on improving the installer, as in rewriting it from scratch. So rejoice, but don't hold your breath.
