option in iTunes 4.5 preference does not do anything and didn't alert me that 4.6 is available so had to run software update to find out if it is out.. and it does show up in SU. I was hoping iTunes 4.5 will alert me whenever I use it. so hoping 4.6 fix that and will alert me next time new update is out.

Probably either because the update wasn't posted to the Software Update server. Lots of updates show up on VT or on the website for download before they get posted for SU to do it automatically. Or, it wasn't time for your Software Update to check yet. All checking the box in iTunes does is ask for it to be included when SU checks the server. When it checks is set in your Software Update prefpane.

when i saw that VT says iTunes 4.6 is out so I fire up iTunes 4.5 to have it check for update because I never see a alert from iTunes that a new update is available. so while I fire it up and nothing happens. and in my post, I SAID I had to run Software Update to see if it available now and IT WAS.. so I ran the update from Software Update.. get it?
