I open Dockless, uncheck one application and push Apply Changes, result: the icon still in the dock.

You have to relaunch the app - HEAT Software

Hit the relaunch button and then you should see your applied changes taking effect. Dockless status can't be done dynamically (to my knowledge), so you have to manually restart the app.
