then fsck, boot into safe mode, repair permissions, THEN install- rinse, lather, repeat
so, unless its a piece of cr*p update-and I think the one before this one WAS, all usually goes well

Installed the universal version for Tiger on my MacBook Pro running Tiger 10.4.11 (used the stand-alone installer). No trouble with installation or restart (printing looks OK as well), but a subsequent permissions repair did catch a few Shockwave related things to fix. Now running this update in conjunction with Safari 3.1, and all seems OK after visiting several sites and trying various things. One weather site (intellicast.com) has often been troublesome for Safari in the past, but now it seems OK. For example, in Safari 3.0.4, an unnecessary horizontal scroll bar would often appear at the bottom of the window (unnecessary because the entire width of the page was already visible). Then, when I would scroll down the page, this "dummy" scroll bar would tear off from the window and ride along up and down with the page content. I've tried that site several times now with Safari 3.1, and this problem has not appeared. Overall, Safari now seems a bit quicker to me, not slower... certainly no worse than it ever was with some "heavy" pages like cluttered MySpace profiles, etc.
1. Boot from External Hard drive in or install disc
2. "Repair" Internal Hard Drive and run Repair Permissions with Disk Utility
3. Boot from Internal Hard Drive in "Safe Mode" (Hold down the "Shift" key while booting)
4. Apply Security Update - and Reboot (Will be a longer reboot then normal)
5. Immediately upon reboot run "Repair Permissions" from Disc Utility
I usually get:
Repairing permissions for “Macintosh HD 10.4.11”
Determining correct file permissions.
Permissions differ on ./Library/Application Support/Macromedia/Shockwave 10/Shockwave 10 Preferences, should be -rwxrwxr-x , they are -rw-rw-r--
Owner and group corrected on ./Library/Application Support/Macromedia/Shockwave 10/Shockwave 10 Preferences
Permissions corrected on ./Library/Application Support/Macromedia/Shockwave 10/Shockwave 10 Preferences
Permissions differ on ./usr/libexec/dumpemacs, should be -r-xr-xr-x , they are -r-sr-xr-x
Owner and group corrected on ./usr/libexec/dumpemacs

Everything works fine after that. This just works.
No Issues.
