So folks, no need for this fix anymore.
I wrote it as Apple didn't have any fix for it, and many users have a hard time using command line stuff. Now Apple has a 592kB fix, so it's all fixed.

Get Apple's latest security update--it is supposed to fix this problem. It's only about 700K to download and does not require restarting. I fixed my 10.3.9 with Apple's earlier workaround.

Apple have posted a fix for the Java/Safari and 10.3.9 update issue:

Before I tried this, the http://www.cotswolds.info/places/visit-burford.htm site that David Steward posted below crashed. After doing the fix, all is fine. An easy fix. Java and Safari work now.

Go to the Utilities folder inside your Applications folder.
Open Terminal.
Type: java -version
Press Return.
If this issue affects your computer, you will get the the message, "Segmentation fault"

Then go to the Apple link and follow the instructions. It worked for me. All is back to normal.
