TinkerTool (the current application version, not the older Preference Pane) allows you to set the minimum font size in Safari. It works for me on my iBook running OS X 10.2.8 and Safari 1.0.
The reason that SafariFont, Safari Enhancer, and other programs that try to change the minimum font size in Safari only work on some sites is because, as Gordon and others have pointed out, minimum font sizes are implemented poorly in Safari 1.1.
The basic problem lies in the fact that Safari only likes to set minimum font sizes for text that has no font size specified. This was done so that layouts were not messed up by oversized text where it should not be present.
It does not appear that there is any cure for this at the moment; it is up to Safari developers to fix this problem. For now, third-party application's such as mine and Gordon's will only work on some sites.
I've been trying to see if there is a way to apply a stylesheet to the page to enlarge the fonts, but I haven't been making much progress with that, either.
