Product Description:

Sequence editing, reverse complement, protein translation, ORF finding, secondary structure, regular expressions, composition, isoelectric point, primer design, pairwise comparison, publish layout, sequence reformatting. Fetches sequence entries directly from the NCBI via Accession number or GID. Reads most sequence formats.

This (Java) application is a collage of coding projects which I have written over the past several years for various clients in my work as a bioinformatics consultant. These clients have graciously allowed me to release these works into the public domain as freeware.

What's new in this version:

  • Pairwise: Added numbering to right side of each alignment line
  • Digest: Using "REBase 504" enzyme list
  • Digest: Layout enzymes in row order rather than column order
  • Digest: To remove redundant or irrelevant enzymes; "Unselect" then "Forget"
    You will want to trim the enzyme list to increase performance
  • Digest: To restore all forgotten enzymes; "Use REBASE..."
    Working on a way to restore only desired enzymes
  • NCBI Fetch: Now requesting 'tinyseq' which only returns the basic sequence information
  • NEW!: "Features" from NCBI fetched sequences -- display only
  • Digest: Finished 'Fragments' panel to actually write out the fragment sizes
  • ORF: Added Zoom In/Out, Fit to Width
  • Pattern: Added Zoom In/Out, Fit to Width
  • Digest/Graphic: Added Zoom In/Out, Fit to Width
  • Features: Added Zoom In/Out, Fit to Width

I plenty agree, it's an excellent piece of software. However, I will highly recommand the freeware7 donationware Ape (A plasmid editor, http://www.biology.utah.edu/jorgensen/wayned/ape/), which is not advertised in VT and does many more, even if its display looks a little too windowhish.

Simple to use even though relatively comprehensive, and fast too. It would be nice if there was a way of saving sequences on quitting the app.
